When I auto-updated OS X Snow Leopard from 10.6.4 to 10.6.5 yesterday, Remote Buddy stopped recognizing my Manta TR1 transceiver. I run a 2006 Mac Pro w/ Remote Buddy, an Apple Remote, and a Manta TR1 transceiver (purchased from Twisted Melon when I bought Mira, but now of course I don't use Mira anymore, so it's long since uninstalled). I'm guessing that I have pretty much the same setup as yourself. The Manta TR1 still shows up in the Apple System Profiler as follows: I installed 10.6.5 on my MacBook Pro and the built-in IR receiver still works fine so I know the remotes are good.
I downloaded the Remote Control Diagnostics app and it says "No known Apple® IR Receiver found", however I don't really know if this app is supposed to see the Manta TR1 IR receiver so this may not tell us anything. The light on the TR1 lights up when I press buttons on any of the remotes I have, however nothing happens in any application I've tried.
